I think the implementation you are suggestion @Thomas Hallgren is too complex, and a far simpler solution would be to just have an icon for notes at the top that shows you a number whenever you hover over an artboard that has notes. Clicking on it will then show you a list of all the notes in that artboard with small icons in the actual artboard that light up as you hover over a particular note.

This would truly be a revolutionary feature. Not being able to set 'rules' (i.e. all buttons have 20px margin-top) is one of the biggest limitations of design software and would make things so much easier and consistent.
If a language like CSS can be used to style things, that would also have the added benefit of making developer handover easier.
The idea is great though - I use hidden text layers in PS for notes at the moment.
