Duplicates in Symbol Library
Before I updated Adobe XD, I would only have one set of symbols in my library. After the update, the symbol library just duplicates itself and now I have different symbol attached to different artboards. It very hard to make a color or size or even text updates.
It's not the first time i'm encountering this problem. What I did for the first time is i delete all symbol and recreated them. Then re-add them to my artboard. I was able to do that because I would have only a few artboard then, but as the artboard grow, it's very tedious to do it again.
I have highlighted them on canvas so you probably can see what I meant.
Is there a better way to clean up the duplicates?
This issue has been fixed and is available in XD 9/June 2018 release.

If I do that workaround a loose all of my styles, colors, and the worst thing is I loose my entire prototype.
It's not an option.
The workaround only drops the unused symbols. Doesn’t resolve the fact that the symbols then selves have been fragmented. Meaning the duplicates are not just duplicates. They are in various art boards. Still unusable.

I've run into the same issue on Windows. Extremely agitating to make changes when I have over 80 artboards
literally just corrupted my entire project. I didn't notice and I now have 4-5 duplicates of a huge symbol library. I thought beta was removed from the name of this product!
I tried to replicate the issue creating new files, but couldn't.
Actually, you don't need to "Save As", just saving it duplicates the library items.
Here is the link.
I had exactly the same problem.
I have a project with more than 80 artboards.
The last backup I have is from May 8th and doesn't have that issue.
I just opened that file and went to "file>save as" and changed the name.
The library duplicated every single symbol there!!!!!
